Perhaps you can ask Rabbi Heyman what to do when halacha contradicts Minhag Yisrael? In this case, it could very possibly be against halacha to bow at V'Kara Zeh El Zeh V'Amar, being that Chazal weren't mesakein such a bowing. But many people do it?!
Afilu Teima that it's not included in Minhag "Yisrael", I can give you quite a few other proofs to that contradiction between "D'Var Hashem Zu Halacha" and "Minhag Yisrael Torah."
